I have a 91 in Maths board exam. The cutoff for CSE in University of Waterloo is a 90 in Maths. Should I risk my chance and apply there?

It is not a risk as you are above the required cut-off. However, the University of Waterloo will also take a look at the rest of your application, including any required essays, and only then make a decision.
